We also provide limited standardized testing of those samples. We are currently processing human body fluids for the isolation of DNA, peripheral blood mononuclear cells, serum, plasma and urine. The DNA is usually isolated via a Quiagen column, though we have used DNA precipitation chemistries in the past to isolate large quantities of DNA. The peripheral blood mononuclear cells are isolated via a Ficoll density gradient. The sample testing we currently provide is limited to genotyping the human Class II HLA. We do partner with other labs to provide more extensive genetic testing and auto-antibody screening. The Class II HLA genotyping that we provide is done via Real-Time PCR assays. A primary function of the Clinical Core is archiving, distribution and tracking of the samples that we process and the data that is generated both in the clinic and the lab. To this end we employ a database programmer and database. The database allows for multi-dimensional analysis of clinical and lab data, and allows us to be specific about the sub-sets of clinical samples that we test in a given assay. Our staff programmer can tailor the database to fit new projects and needs as they arise.

The Diabetes Biorepository is a confidential list of people with T1D who donate a blood sample and provide health information for scientific research. Many of the samples in our biorepository come from people who participate in The BRIDGE Study of T1D, but others come from subjects taking part in other T1D studies. Researchers at BRI as well as external collaborating researchers are using the samples from the Diabetes Biorepository to gain a better understanding of the progression of T1D and learn how to prevent it. The Diabetes Core also helps provide samples to investigators working with the JDRF Core for Assay Validation (CAV).

These tetramers are synthetic protein conjugates that allow the direct detection of antigen specific T cells by flow cytometry. Tetramers produced in our facility have been used to detect CD4+ (helper) T cells and have facilitated the study of viral immunity, autoimmune diseases, allergic responses and cancer. The class II MHC proteins are produced using stable insect cell cultures and purified by affinity chromatography. The purified proteins are loaded with exogenous peptide and conjugated using PE labeled streptavidin. In some cases we are able to provide T cell clones for use as experimental positive controls. Our intention is to distribute tetramer reagents as widely as possible. To receive materials from the Tetramer Core, users must complete a material transfer agreement. Unless alternative arrangements are made, all users must provide peptide solution (20-50 mg/mL in DMSO) for each tetramer to be delivered.

Fluorescently-labeled MGB Eclipse and Taqman MGB probes are used to genotype a core panel of SNP markers implicated in the development of various autoimmune diseases. This technology is available to genotype any SNP of interest on BRI repository DNA samples or investigator-provided samples. Our HLA typing takes advantage of Taqman-based Q-PCR assays developed at BRI by Vivian Gersuk, PhD and Karen Cerosaletti, PhD. Current assays are based on HLA genotypes of interest to BRI investigators, including HLA-A2, -DR3, -DR1, -DR15, -DQ8, -DQ2, -DQ6 and high resolution typing for HLA-DR4. HLA typing can be performed on BRI repository samples or investigator-provided DNA samples. Core resources include an ABI 7900 HT real-time PCR system, a BioRad tetrad PCR machine with 384 well plate units, and a Beckman Coulter Biomek FX robotic workstation.

1201 Ninth Avenue Seattle, WA 98101-2795The Genomics Core provides resources to BRI and external investigators for gene expression analysis, from sample processing through data generation, as well as basic bioinformatics analysis, provided by our Bioinformatics Core Team. Currently available technologies include Illumina RNA-sequencing and Fluidigm high throughput real-time PCR. RNA-seq is used for whole transcriptome profiling and can be performed from a variety of sample types, including purified total RNA, small populations of sorted cells, or single cells. The Fluidigm real-time PCR platform is used for focused profiling and can also be performed on a variety of input types. The Core laboratory uses an Illumina HiSeq2500 platform for next generation sequencing. The HiSeq2500 is a high-output member of Illumina’s HiSeq family of instruments. It can accomodate either 1 or 2 flowcells simultaneously, in either a high data output mode that can generate up to 2 billion sequence reads per flowcell or in a rapid mode that can generate 300 million reads. It is used in conjunction with the cBot clonal amplification system that immobilizes DNA fragments on a flowcell and grows the DNA clusters. Both RNA-seq and DNA-seq pipelines are possible, including, whole exome, whole genome, ChIP-seq, ATAC-seq, etc. Focused profiling is performed using a Fluidigm BioMark HD. The Fluidigm BioMark HD leverages micro-fluidic technology to miniaturize qPCR reaction volumes down to a few nanoliters and allows over 9200 reactions to be run simultaneously with high precision. Additionally, there are two Fluidigm C1 Single Cell Preparation Systems, an on-chip capture and processing instrument, capable of capturing single cells and processing their RNA for analysis either by single cell RNA-seq on the HiSeq2500 or for qPCR on the Biomark HD. A NanoEnTek JuLI Stage Imager, a fully-automated, digital fluorescence live cell imager, is used to document cell capture on the C1 chips. The JuLI Stage is also able to remotely monitor cell culture in a CO2 incubator for a variety of applications. Ancillary equipment for sample processing includes a Qiagen QIAgility (a fluid handling robot), an Agilent Bioanalyzer (to measure RNA/DNA integrity and size) and a Tecan NanoQuant (for high throughput sample quantitation). Additionally, there is an Applied Biosystems StepOne Plus Real-Time qPCR instrument and a Qubit fluorometer. An Illumina HiScan Reader, a high performance microarray scanner with sub-micron resolution, is available by special request.
